When I go into Advanced Settings and set filters:pinnedByDefault to true, it doesn’t pin filters across dashboards. I’ve found it can if the filter is within a control panel visualization, but outside of that, nothing else pins automatically. Is this a bug in Siren or is there a reason for this?

This is working fine if you enable the filters:pinnedByDefault: true it will make the filters have a global state so that whenever you apply any filter on any dashboard it will apply filters globally on your all the dashboard in that dataspace.
Is this not working like that if yes then please confirm the Siren version you are using?
